Plot

Spoiler warning: this article may contain major plot or ending details.

Orm's black Pokédex continues calculating the level of Yellow's Pokémon, which rapidly rises towards the eighties. Orm guesses that Yellow's Pokémon are so attuned to their Trainer, that their levels rise when Yellow gets angry. Although Sird notes how interesting the battle has gotten, she tells Orm to look at the more important matter upwards. Orm looks up and sees that the Team Rocket airship has transformed into its Stadium mode.
They realize that Mewtwo must have pursued them from the Sevii Islands. Silver checks his Silph Scope and sees Deoxys, which he had never seen before. Sird tells him that Deoxys is being controlled by his father, Giovanni. This revelation causes Silver to start stumbling. Silver claims that Sird is lying, افضل العاب مجانيه (ポケモン アニメ エル monstermmorpg (monster mmorpg)) but she sends her Banette to knock Silver unconscious. Sird and Orm take this chance to load Silver into the pod while Yellow tries to stop them. When Orm asks why they're simply running away, Sird states that she wants to give Silver to Giovanni before Yellow catches up. Sird states that if they battle with Yellow, she will defeat them.
On the Team Rocket airship, Red tells Mewtwo to just attack the crystal in Deoxys's chest. Deoxys just blocks the attack with its arms. Giovanni expresses disappointment that Red attacked without a plan. Giovanni has Deoxys attack Mewtwo with a barrage of punches. Mewtwo tries to counter-attack, but Deoxys blocks it with its Defense Forme and attacks with its Attack Forme. Giovanni notes that Red specifically attacked Deoxys's chest and asks why he chose that strategy. Red reveals that when Pika used Thunder on Deoxys's chest, it caused Deoxys to stop moving.
Mewtwo rushes into an attack, but Deoxys rushes past it with its Speed Forme. As Deoxys grabs Mewtwo with its tentacles, Giovanni states that Red correctly guessed that the crystal is Deoxys's core. Deoxys continues strangling Mewtwo, but a stray attack shoots down and pierces it through the chest.
Back on Seven Island, Ultima emerges from the rubble of the Trainer Tower. She gets annoyed that everyone forgot about her, but quickly starts falling off a cliff. Lorelei saves her with her Shellder's Icicle Spear, which pins Ultima to the wall. After confirming that Red and Mewtwo have left while Blue and Green are still inside, they decide to regroup with the others. After landing, Lorelei asks Ultima if she managed to get the item she was looking for. Ultima praises Lorelei's intuition and presents the item she was looking for: the Old Sea Map.

The Beginning of the End with Kyogre & Groudon IX

Can I Ninjask You a Question?/VS Ninjask or The Other Pokémon (Japanese: VS テッカニン VS Tekkanin or もう1匹いる The Other One) is the 246th round of the Pokémon Adventures manga.

As Kyogre continues to press forward, Team Aqua clash furiously with Wattson, Winona, and Flannery. Amber has just arrived and has his Pelipper uses Stockpile and then Spit Up to strike Wattson's Manectric. The battle is now three-on-three, with Flannery and Shelly, Winona and Matt, and Wattson and Amber going head-to-head.
Amber taunts Wattson, saying their fighting is giving Kyogre time to advance, but Wattson retorts that his own Electric-type Pokémon have the advantage in this fight. Wattson's Manectric takes out Amber's Pelipper with one hit, leaving him with no remaining Pokémon after his remaining team had been left behind at the Seafloor Cavern. Shelly decides to lend Amber her Nincada, which he happily accepts. Even with the Pokémon he borrowed, Amber is still easily defeated by Wattson's Manectric, confusing the Gym Leader.
Amber reveals that he picked Nincada due to the fact that it would evolve. Nincada quickly evolves into its next stage, Ninjask, and goes on the attack. With Ninjask's Ability, Speed Boost, it manages to easily out-speed Wattson's Manectric. Wattson manages to counter Ninjask's speed by ordering a Double Team, allowing Manectric to gain the speed to hit its opponent.
With its opponent pinned to the ground, Manectric uses a powerful Thunder attack, which defeats its opponent at the cost of knocking itself out. Due to Wattson still having more Pokémon able to battle, he confidently names himself as the victor. Wattson's victory is short lived, as he is quickly knocked out by a Shedinja. Amber reveals that Wattson made a careless mistaking of not knowing that when Nincada evolves, it leaves behind a shell that becomes a Shedinja. As Wattson falls into the water, Amber states that he lost the battle because he did not know about Nincada's abilities.
Flannery tries to rush in to help Wattson, but is stopped by Shelly, who states that she is her opponent. As Wattson falls off the island, Flannery cries out in horror as he falls into the water.

Team Rocket airship

It's Starting to Make Sense Now

Start the Countdown, Starmie

Mewtwo Comes Through (Japanese: 反乱のチャクラ Rebellious Chakra) is the 297th round of the Pokémon Adventures manga.

Silver awakens in the Team Rocket airship, confused as to why he's in a Team Rocket uniform. He quickly remembers what Sird told him before he was knocked unconscious and notices Giovanni lying down next to him. Sneasel jumps out of his Poké Ball and smiles at Giovanni. As he remembers the statue in the Viridian Gym, Silver realizes that Giovanni is his father.
Silver flashes back to his time as a Masked Child servant of Pryce, the Masked Man. At one point, Green asked Pryce why they were picked as Masked Children. Although he finds it pointless asking why, Pryce states that they were picked for three specific reasons. The first is gender, from which three of each were picked. The second is age, which meant the children had to be picked from a young age with a three-year difference between each to prevent the chance of a rebellion. The last is ones birthplace and natural talent, which meant that Silver was picked because Pyrce knew his family and where he was born.
Silver assumes that Giovanni was looking for him so that he can make him a successor to Team Rocket. Depressed, Silver reveals to Sneasel that he often dreams of being home like Green. He describes the place as being sunny and filled with tame Pokémon, just like Gold's house was. Silver claims that his dreams of being part of the light will never happen because the darkness keeps pulling him away from it. Although he accepts this, Silver refuses to acknowledge Giovanni, the leader of an evil organization, as his father. Silver attempts to leave, but Giovanni grabs his arm and tries to stop him.
Meanwhile, on the battlefield, Sird notices that Yellow knows that she is withholding information about Organism No. 2's origins. Sird claims that her story is finished and suggests that Yellow pry the remaining information from Organism No. 2 with her powers. She states that it's useless, as they have already reunited Giovanni with Silver. Sird and Orm begin tearing up at the assumption that Silver and Giovanni are having a family reunion. Suddenly, a large quake surges through the airship, which means that someone is piloting it.
The airship tilts over, which knocks everyone off of it. Mewtwo manages to save itself, Red, and Yellow with its spoon while Red grabs Organism No. 2 to prevent it from falling. Red assumes that it's part of Team Rocket's schemes, but Mewtwo notes that Sird and Orm look surprised as well. Sird notes that the ship is on autopilot, which must mean that someone has hijacked the airship. The culprit is revealed to be Carr, who managed to get out of the storeroom with his hacking skills. Carr claims that he doesn't care if Red was backed into a corner and Giovanni is reunited with his son, and that he will crush everyone on the ship into pieces, intending to become the next leader of Team Rocket.

Silver meets his father, Giovanni for the first time.
It is revealed why Pryce picked the Masked Children.
Carr tries to kill everyone on board the Team Rocket airship.
